My 3.0 mercruiser cranks as long as I throttle up but as soon as I put it in neutral it shuts off any ideas?

I would need some more information. Is it shutting off for fuel reasons (i.e. it won't idle well) or is it electronic? It could be a neutral safety switch on your control.

It acts like fuel. I checked the pump lines and filters they all seem fine. It started after I had to have the motor removed to get the bolt studs out of the block from the starter shearing them off. If the fuel pump was sucking air would it cause this?

Yes, your motor would not idle well if your fuel pump was sucking air. And that issue wouldn't be as bad at higher RPM. You might want to also check your carburetor.

How do I check the fuel pump for this and what is the best way to clean the carb?

The easiest way to check for air leaks is to spray starter fluid around your gaskets and see if your RPM increases. That might be hard to do since your engine won't stay running at idle. Other than that, you would have to get it diagnosed by a tech or rebuild your carb/fuel pump.

Do you mean cranks as in just turn over or starts? If it just turns over I would say your neutral safety position is way out of wack,
